regular users may have the time tracking admin role as well

if they have I would recommend to disable that

you can check in settings -> users tab -> then select the user

afterwards just assign users to projects they need to have access to

yes yo achieve that, user cannot have "time tracking admininstrator" role and then be only assigned to those projects that is neccessary

while adding the users you have this checkbox, that says "assign to all projects"

I thought I had checked that but when I look at the user I just added, it says that user has 0 projects. Can I go update his profile to assign him to all projects?

You would need to remove him and add him one more time
